Cirencester nearly took the lead when an Ian McSherry free-kick rebounded off the crossbar and on to the goalline before it was cleared.
The home side did take the lead when Clive Messenger headed in another free-kick.
Malmesbury equalised on the stroke of half-time when Wilkins headed in a set-piece from player-boss Andy Wicks. Immediately after the restart another free-kick from the same position was dropped by Matt Keslake and Wilkins headed in the loose ball to give the Vics the lead.
Malmesbury sealed their second successive win when yet another Wicks delivery from the same position evaded everyone and went in at the far post.
